Software Developer 1 (Onsite) Full Time NEW

Situated in a highly dynamic research environment within Stanford University School of Medicine and the Stanford Cancer Institute, the successful candidate will join a small, collaborative group of staff scientists embedded within the Curtis Lab, providing software engineering expertise to support the development and maintenance of bioinformatics infrastructure. While the group works closely together and with graduate student and postdoctoral trainees, this role is expected to operate with a high degree of independence and take ownership of engineering projects from design through to deployment.

Responsibilities will include the build-out and maintenance of existing infrastructure for reproducible genomics workflows, metadata management, and data integration across petabyte-scale datasets. This will include building test suites, developing CI/CD workflows, improving the functionality of existing analysis pipelines, and developing new ones.

Duties include*:

• Assess user needs and requirements.
• Design and develop applications that may involve sophisticated data manipulation.
• Maintain and update existing programs.
• Troubleshoot and solve technical problems.
• Create programs to meet reporting and analysis needs.
• Design and implement user and operations training programs.
• Document changes in software for end users.
• Follow team software development methodology.
• Serve as technical resource with respect to applications.

Desired Qualifications

• Experience with Singularity containers for HPC deployment.
• Experience with relational databases and SQL; familiarity with web server deployment and Docker Compose.
• Experience with tools for somatic or germline variant discovery, structural variant analysis, or copy number variation.
• Experience with single-cell or functional omics data types and analysis workflows.
• Experience with spatial omics or imaging data formats and analysis.
• Familiarity with R.

Education & Experience (required)

• Bachelor’s degree or higher in Computer Science, Software Engineering, or a closely related engineering discipline, with relevant professional or research experience.
• Extensive experience with Python software development and testing practices.
• Experience with GitHub and/or GitLab CI/CD pipelines.
• Experience with Docker for containerization and application deployment.
• Experience working in a Linux/HPC environment with Slurm or equivalent job scheduling.
• Familiarity with standard genomics data types (e.g., FASTQ, BAM, VCF) and analysis workflows.
• Ability to work independently, manage multiple priorities, and deliver reliable software with minimal supervision.
• Strong written and verbal communication skills in English.

The expected pay range for this position is $113,148 to $137,516 per annum. Stanford University provides pay ranges representing its good faith estimate of the salary or hourly wage the university reasonably expects to pay for a position upon hire. The pay offered to a selected candidate will be determined based on factors such as (but not limited to) the scope and responsibilities of the position, the qualifications of the selected candidate, departmental budget availability, internal equity, geographic location and external market pay for comparable jobs.
